The nearest station to Buckingham Palace is Victoria.
It is also possible to walk to Buckingham Palace from Charing Cross station, through Trafalgar Square and St James Park. That would take about 20mins (perhaps 30 with kids).
If you come to London on a train going to Waterloo, you can get to Victoria by changing at Clapham Junction.

Depends where you're coming from.
If you're starting from Woking, you'll come into Waterloo. If you're coming from Lewes,you'll come into Victoria.
It's very easy to get around central London using public transport.

For Buckingham Palace if you are talking about the Underground, go to Green Park or Victoria Underground Stations. Buy a street map of London and you will see that te other main tourist sites are all within walking distance of each other - Big Ben, Piccadilly Circus, Trafalgar Square, Covent Garden etc

You won't have a choice. You will arrive at the terminal that serves your part of UK.
Buy a travel card with your train ticket and you can go wherever you like on the tube all day. Children absolutely love travelling on the tube and all the escalators (just keep them together)!
It's worth looking into a Family & Friends Railcard if you wish to travel on trains with children. Even one trip to London may pay for it (it will give you a discount on the travel card if you buy iy with your train tickets)

You don't really have a choice because your arrival station depends on which direction you are travelling from.
From the south coast and the south-east it would be Victoria or London Bridge; from the south-west, Waterloo; the west and Wales, Paddington; the north-west, Euston; the Midlands, Marylebone or St. Pancras; the north-east, King's Cross; and from East Anglia at Liverpool Street.

if suggest not just one stop. maybe start in Waterloo, walk up to London eye, got across to Westminster, then to trafalgar then maybe hop in the tube to buck. palace. tube isn't that expensive if you get an all day travel card and it'll be better than the children getting too tired and bored potentially. I'd suggest nat history and science museums too, they're free and great for kids!
